According to the following Shabad, it is not good to waste the flowers.
ਭੂਲੀ ਮਾਲਨੀ ਹੈ ਏਉ ॥ ਸਤਿਗੁਰੁ ਜਾਗਤਾ ਹੈ ਦੇਉ ॥੧॥ ਰਹਾਉ ॥ – 479
Gurmat does not accept any such tradition. We have to follow the teachings of Gurbani and not the ritual formalities.

I am unable to find a direct reference in Gurbani as to why they shower flowers on Sri Guru Granth Sahib during the daily procession in the morning.
However, it is cultural practice to shower flowers on the personality one honors. This is a show of respect and perhaps authority. Much like red carpet in western culture.
However, true respect, not show, of Guru Sahib is in following the message of Gurbani.
In fact, Gurbani is against the destruction of flowers / nature that is done in the name of honoring the Guru Sahib’s procession. So go figure.
